When you create the Brick Store file for the category, how exactly are you populating the list? Can you add everything in by category?

I go to BrickLink and open up each of the categories and parts that I have in the category I'm working on. I then get each part number and then add all of the colors for that part and rinse and repeat. its quite a bit of work but it was 100% worth it but I dont think there is a way to do it automatically tho I could very well have missed it.
