Except you can see the die on top of glass begin to move on it's own when all the magnets get too close to one another and gives away the gimmick. Just have to be extra careful!!

Of course the dice you're using aren't gaffed the way you said and wouldn't even pretend to stand up to the close-up magic that you're suggesting them for. What you have are relatively expensive, pre-made gaffed dice. Probably a less garbage way of doing this is just to drill out the one pip side, insert a magnet and hold it in with some black epoxy.
