But the books and games are separate universes? Like things happened in the books that didn't in the games and vice versa... Specifically referring tp the Charlie trilogy ere, in the games there were three Afton kids while in the books only Elizabeth seems to exist, in the games Charlie (soul) possesses the puppet while the book version isn't really there, and though I loathe to admit this, Sammy probably doesn't exist in game.

I have the opinion that a character not appearing in game shouldn't mean they don't exist in universe. Charlie (animatronic) would have no place at the FNAF 1, 2 or 3 location; because only a night guard would have access. This doesn't mean Charlie didn't exist. In 1985 TSE John witnesses the animatronics act crazy on stage, Fazbear Frights has Spring Bonnie chase Oswald to the ball-pit; (Foxy Go Go Go) Foxy sees William in the backroom, once William leaves Puppet delivers the masks to the children. If this last part was witnessed by the sheriff then the FNAF 1 line "...now since that's against the rules here at Freddy Fazbear's Pizza, they'll probably try to... forcefully stuff you inside a Freddy Fazbear suit" would make sense. These events happen at the same place, but do not reflect on each character's story. Check out ID's Fantasy more recent short "Are the FNAF Books ACTUALLY CANON?" were she brings up how different continuity not reflecting different universes.
