Recall that Ned tried to seize the throne against Robert's wishes. He gathered the gold cloaks and attempted to arrest Joffrey. How is that different? Ned tried to deny the throne to the named heir because the heir was a bastard. Rhaenyra's son, her heir, is a bastard.

Remember that piece of paper that Cersei tore up? That was Robert's decree declaring that Ned should have the throne until Joffrey comes of age. It had nothing to do with Joffrey being a bastard, that was something Ned would resolve later once he had the throne. However, because Cersei was aware that Ned was going going to expose them, it became a matter of life and death for her to hold onto that throne with everything she could. Ned's mistake was that he dealt his hand too soon. Something which Littlefinger actually pointed out to him. Littlefinger had the perfect play ready for Ned (shut up, marry your children to the Lannisters and play the long game), but Ned didn't listen.

The point is if they wanted to usurp Jace specifically because of his “legitimacy”, they would’ve done so when he was supposed to ascend.
