When she said "all the one we couldn't find, they've been here the whole time." implies that they know about these gem shards, and the "this was punishment of the rebellion" line made it more clearly, those shards are the gems that shattered during the war on earth.

This episode underlines what Rose Quartz said to Pearl at the very beginning of the rebellion (Rose's Scabbard): "If we lose, we'll be killed". The vast majority of the Gem shards were former Crystal Gems, Garnet's comrades...some were broken in battles, but others were captured by Homeworld loyalists and executed for treason. The Crewniverse even drew a sketch for a concept toaster-looking execution machine meant to pulverize gemstones into molecular dust. Keeping It Together tells the viewer about what kind of ruthless enemy the Crystal Gems are facing in the Gem Homeworld. However, this does present certain moral problems down the road. 'Nuff said. Keeping It Together, like Cat Fingers, Frybo, Steven the Swordfighter, Rose's Room, On The Run, Rose's Scabbard and many others, is an example of how a SU episode can start out comfy and warm only to turn very dark and sinister.

Homeword doesnt accept natural fusions of two diffrent gems. This is forced fusion. Gems were shattered on purpose, and put back with diffrent gem shards. These fusions dont know who they are or whats happening around them. They seek out other gems. Looking for missing peaces of themselfes, trying to make themself whole. Forced fusions are homewords cruel experiment
