My guess is that because Riku (from Destiny Islands) is present here as a boss, the game is coded to have six characters in this room with you, as this was the first time Sora had more than just 2 party members at one time. So since the Parasite Cage is out of the question, the game chose a random NPC to be a placeholder for keeping Pinocchio captive, and that NPC happened to be Phil. Given the character's sleazy tendencies in his film of origin, I would argue that's an even worse situation for Pinocchio to be in than being trapped. (It also means that feasibly anyone could take Phil's placeholder postiion, even Pinocchio himself if the game doesn't code against it).

Yes. Funnily enough, it wasn't even commonly known until a few years ago, because the few people who found it thought "Oh, another chest. Nice." and just moved on without documenting it.
