Just make sure you did select APA kabuchiko Tower. there are like 4 other APAs but they are spread out. You want the one for Kabuchiko Tower

The website has a schedule. Give yourself at least 1 hour from landing in case theres a long line in immigrations

Yes, the official website has a timetable. For the return trip you can buy online or the hotel with cash

You font get a seat number. You just pick a seat when you board the bus.
