Thawns a speedster too so if Barry was in flashtime, thane wouldn’t be froze. Barry had the help of the speed force and other forces which allowed him to essentially get probably 5 times as fast as he usually is or goes. As far as letting him go, who knows why, we will find out in season 8

Even though this season was my least favorite season of the Flash and my second least favorite season of the Arrowverse altogether, I just love the Reverse-Flash. The performance of the actors, both Cavanagh and Letscher, always makes the show more interesting. He also has no restraint, which allows the show to push past the dumb rule of redeeming every new villain and not killing anyone anymore.

Well in fairness, the problem with arresting the main villain, is that if they know the heroes secret identity, there's nothing to stop them from blabbing. It’s really not surprising Barry after all had one power boost after the other and has now all four forces power at his disposal, while Thawne just has his negative speed Force. It’s kinda ironic he always said he knows how to manipulate the timeline to his favor but he now made the flash stronger than he ever was before he altered the timeline. And unlike Barry who continued to improve Eobatd remained stuck in the past where was so sure about his superiority. It’s no wonder that he was left behind.
