Because Flowey didn't know where the souls were, his entire plan in the geno route was to get the Human to Asgore so that Asgore will reveal the 6 souls (like he did in pacifist/neutral) and then Flowey will become Omega. But that plan went down the drain in New Home where Frisk or Chara rebel at Flowey

The Thought AU is sans killing Frisk, stealing their soul and then absorbing all the souls along with Frisk. If sans actually absorbed the souls here, it would be at most ULTRA SANS and at least OMEGA sans, not GOD sans.
