Maybe it's the fungus that's different? You got it from a different ant colony (nothern fungus growing ants?) so maybe it grows in a different pace then the Leaf cutters used to. Either they'll learn it grows slower and use their fungus accordingly, or they'll die off from not being able to use it. I hope they they get through this tough time and become a hefty colony again. Ants like these have their own special fungus they make. Queens carry traces of their special fungus in their body. (They have a pouch for that) taking external fungus wont work. Give them time to recover and they should be fine

The spore that the queen has in her pouch is no longer there as she used it to create the previous fungus meaning the only two chances of survival are either that experiment might work or you arrange a emergency patch of fungus from another ant keeper or business with the same species.
