Yes, they are tricky in all the languages! The is logic, and there are (many!) exceptions. Collecting these collocation and keeping a list of them handy would be useful.

Re your example "Celé hodiny sedí u počítače": in such sentences, could the preposition na (plus locative) be used to mean "at"? If so, would that be less common than "u"? Thank you.

We can certainly say "na počítači," but it doesn't go with sedět. If you say "Sedí na počítači," the person would be literally sitting on top of the computer. These verbs would work: Být na počítači Pracovat na počítači Hrát na počítači Trávit čas na počítači Psát/studovat... na počítači X ALE: sedět u počítače, trávit čas na počítači/ u počítače
