Yeah you didn't finish Naruto Shippuden all the way. His body already had hashirama face on it. He awakened the rinnegan before he died. Kabuto had nothing to do with that.

Madara had bit off a bit of Hashirama's flesh in order to infuse his chakra with his own, but didn't awaken the Rinnegan till he was near death. Kabuto used Yamato's cells in order to modify Madara's edo tensei that granted him the wood style. You could see the scene where Yamato was unconscious in a pool where Hashirama's face was imprinted in a tree.

Yes the way Madara was handled in the end sucked, however you need too look at it from different perspective. Madara didnt loose, he won and retired with honors. He joins the rare club of villains who never lost.
