if she understood that he had misunderstood, it would have been better for her to have tried to clarify the situation well beforehand. The "you never asked" is just a stupid excuse, why would he ask if she never gave him a chance to doubt? It would have been impolite to ask them if they were really a male as soon as they met, and over time the need to do so will have disappeared because in his eyes she has always behaved like a male. The girl really risked that the protagonist would take the revelation made in that way badly and not only would he not take interest in her but it could also lead to their friendship becoming cold as well. She tells him that she understood that he had misunderstood and despite this she still took advantage of the situation to be there alone with him. The boy might have felt put in the way.

As for the voice, the voice actress does a female voice, obviously, but story-wise the voice, face and physique would all be androgynous, being hard to tell whether she was a man or woman.
