It seems unlikely that the butterfly effect over less than 3 years would have resulted in Batman not existing. Also, Barry is aware of Batman despite him having disappeared prior to him creating Flashpoint.

I think season two episode one was probably the worst episode of the flash up until that point but it’s not a precursor to the rest of the season because the rest of the season is probably the best season of the flash
