Matsuda was the biggest hypocrite in the whole series... Imagine getting mad that someone takes the law into his own hands and then trying to kill that guy. By trying to take law into your own hands. He didn't dislike Kira, in fact it even says in one of the episodes that he kind of agrees with Kira. He just shot Light because he believed in him and Light used him and betrayed him. The hatred was more on a personal level.
