On my TRD Off-road I just used extra spacers on the front of the TRD skid plate like you did but none on the rear. Bolted up fine.

Any problems with changing the axle angle? CV’s are better but doesn’t that change your drive shaft angle?

You are only spacing the front side of the diff. So the back half where the driveshaft is connecting isn't affected much.

I believe the extra spacers were 5/8" long and the new bolts were m10x1.25 and 60mm long

The 2 big bolts are torqued to 101ft/lbs

Based on the video when you screw in the new top nut, it seems there is not enough thread left on the bolt top for the screw to complete go through the nut. I have a kit for my Gen5 and it looks exactly like yours. The tip of the bolt falls short of threading through the nut inner plastic liner which is consider to be the thread locker. Just wondering how safe it is?

Our bolts were long enough to reach the nylon locking ring. If yours do not reach, you may have gotten the wrong length hardware in your kit! Applying some blue Loctite should do the trick but the bolts should reach.

No you don't need an alignment.

Post up pics of the cv axle before and after and you will not see much of a change. It only lowers the front part of the diff by a very small amount, not the entire diff. Better off with CV axles with high angle inner boots instead. 1/2" of ground clearance is a loss, that's a full tire size in ground clearance.
