Rowling actually addressed Snape saving Harry's life in the first book. He (Snape) tells Bellatrix during their meeting (with Narcissa, who asks him to make the Unbreakable Vow) that at that point, he thought Voldemort was truly dead (like many other Death Eaters) and that he was simply thwarting Quirrel in order to get into Dumbledore's good graces. He fed her the lie that he believed that Quirrel was acting of his own agency, and that Voldemort wasn't involved at all. Voldemort obviously overlooks Snape's actions because Snape remains his mole in Hogwarts (or so he believes), meaning that Snape is still useful to him. Voldemort wasn't all that keen on using the Philosopher's Stone to begin with (he would have been dependent on it to sustain himself), so it was just a setback and being thwarted at that point wasn't a big deal.

A Mary Sue always succeeds at any task without ever needing to do the requisite work or effort to succeed. In the first 2 books, Harry is very much a Gary Stu. He doesn't put in a ton of effort but still manages to beat voldermort twice. Starting in the 3rd book and onward, though, he begins to put in real effort toward overcoming his enemies and learning genuinely powerful magic to oppose them (The Patronus Charm, all the magic he learned for the Triwizard Tournament, Teaching Dumbledore's Army, etc.) It's particularly pronounced that Harry isn't really a Gary Stu in that Sirius dies *specifically* because of Harry's mistakes (Sirius would have been fine had they not gone to the Ministry of Magic). A real Mary Sue/Gary Stu wouldn't have made that mistake, and even if an important character died they would shortly overcome their grief and move on.
