This is another anime where occasionally situations don't fully make sense without knowing some of the details left out from the source novel. That said, it's still a favorite of mine, and the depth of the story is impressive (even in the anime, but especially in the novel). And don't worry, that very brief encounter with Done-With-This-Shit Makoto (right before Shin surrendered ) will not be the last.

The system simply fails to identify Makoto or something (compatibility issues) so he will never be able to "level up".

Wrong, the "system" can identify Makoto just fine it's just that...Well let's put a small spoiler below if anyone is interested. -Makoto's level is so high that the highest level scroll which can identify an individuals max level around 86,000 isnt high enough. Makoto is far higher level than what that worlds scrolls can measure meaning he is ABOVE of established level cap of 86,000 that is why he is always shown as Lv.1.
