your actually wrong. there is no knuckles boss fight for knuckles's path. Your talking about sonic and tail's path where after his little easy fight, eggman steals the master emerald. then knuckles learns that eggman trick him all this time. eggman then traps sonic, knuckles, and tails while flying off. knuckles then punches off a wall to lead them to a teleporter to sky sanctuary. later you see the death egg flying off into the sky with egg robo's coming out to impede your process. knuckles then jumps to towards a button to let sonic and tails get through sky sanctuary. After this, he has no use for the rest of the game. There's also a Easter egg of him waving his hand if you crouch in the correct position.

It does make sense somewhat why Doomsday Zone plays when you face off against Silver Sonic. After all, in Sonic 3 & Knuckles. the music for Doomsday Zone plays when you fight Super Mecha Sonic.

I think the last utopia boss was slightly bugged Eggman is supposed to be unbeatable until you hit the last emerald enough to free it making Eggman vulnerable.
