Community had a host of issues behind the scenes which meant it had to keep resetting from season 4 onward. This is part of the reason why Jeff and Annie didn't "hook up" in later seasons. Ironically the original idea was that Jeff and Britta were supposed to end up together. Whereas Annie and Troy would hook up. Made sense in terms of their respective ages. This became an 'in joke' in season 5 with Jeff proposing to Britta But it was obvious by the end of season 1 that Jeff had more chemistry with Annie. So the writers drifted away from the whole Britta thing and left season 3 open to it (the season when Annie theoretically turned 21) But that's when shit hit the fan show wise. First with the departure of Dan Harmon. Leading to the first reset in season 4 (and a new, shorter season format) Then you had main cast members quitting the show. Leading to another reset in season 5. The show was then cancelled (just as Jeff acknowledged his feelings for Annie) before being picked up by Yahoo for another season, and yet another reset, character wise. Which meant to some degree the overall story had to reset as well. As for why there was ultimately no hooking up in season 6 - At this point it wasn't the right time for Annie to settle down. Jeff realised this and decided to let her go. Annie leaves the door open at the end for a possible future for the both of them. I'm sure the movie will finally bring closure to the Annie/Jeff story. Annie will nearly be 30 now and at a different stage of her life

Creators and writers generally do this to T up coupling in future seasons. I genuinely believe that had Harmon not quit the show, and cast members remained, that Jeff and Annie would have gotten together... Even if it were for a few episodes. It was the natural progression. To go against it would have been unnatural after season 3

One reason also why Jeff and Annie weren’t made a couple is because critics and the studio didn’t allow Dan to. They also made it personal, they claimed that he was fulfilling an old man fantasy and he couldn’t risk of getting the show canceled, so he was always on a tightrope around Jeff and Annie, he also had to consider the character’s feelings and he tried to protect their feelings the best they can. I expect Jeff and Annie to be together or married by then, if not then I hope they get together.
