Consider doing what portal does with the test chambers you can softlock yourself in. Have some funny dialogue or pre recorded message then it fixes the problem like returning important items.

*Softlocks are fine, just not in common situations.* Pikasprey does a whole series on Softlocks; the main point is softlocks are possible in Pokemon but only in extreme situations not reached by most players

tbh, i understand this complaint quite a bit, because tossing an important item really loses its punch if it's immedeately given back, the thing i'd reccomend is maybe instead of the game just handing them back to you, you could make them spawnable with a replicator or something if you've picked up that key item already
