Must be because of the fact that in most of those cases the xp awarded is checked at and triggered by the dialogue of defeated boss that happens AFTER the win, not at 0 HP of the boss. That or the fact that many cases featured the phase of the boss that was not the last one, so naturally it does trigger the next phase, not the XP and money reward, which are set only for the entire fight, and not for each and every of the phases, which are summed at the end, unlike the instances of fights with reinforcements.

Fun fact: Most bosses that have more than one phase dont drop a lot of XP (or in some cases, none) if you kill their early phases in randomizers. A few examples include the Madarame paintings, Kaneshiro (only Piggytron drops the XP), the first phase form of Wakaba, a lot of the robots from Okumura's palace, both forms of Sae, the first four forms of Shido, and all forms of Yaldebaoth

The reason that shido and other bosses gave no EXP is because that wasn’t his final form (there are more phases of his fight) so you get no exp for beating a fight that leads right into another one.
