Don't know a way on how to get them back but I can suggest getting the HMs back under a technicality by trading over mons who know HMs, a Tropius who knows Fly, Flash, Cut and Strength and a Marshtomp that knows Surf, Dive, Waterfall and Rock Smash.

There are 2 ways to get there: 1. Go to the top of Rustboro City and take the right. At the end of this "right" will be the cave. 2. Go to Verdanturf Town, the cave will at the top of this town.

gungineer TF2 After you beaten the 7th gym, you will need to find a patch of water which you can use Dive on (below the city and near enough to where you dive for Sootopolis City). When you're underwater in the right place you will see a cave, enter that and come back up out of the water and you will be at the Aqua hideout. Apologies if I didn't make sense there, there should be online guides if you're stuck. But yeah, after you have beaten that place, then the thing will take place at Sootopolis.
