The boot is for alternator cooling. The rubber piece from the alternator is a seal to allow cooling

I suggest when you go to put those cheese head screws back in replace them with allen screws. So much easier to remove next time. This is a trick often used on motorcycles. It also looks good.

It looks like you used everything but heat on those cheese head screws. MAPP gas torch does wonders on stuck/rusted nuts and bolts. It's my #1 go to when possible.

If you are going after originality use cheeseheads, but you can get them stainless these days

Mine had exactly the same rusty mess inside the manifold and plenum. It seems to be what you get with type 4's which have stood unused for many years. The brass thing under the plenum is the temperature sensor. I ended up stripping and plating powder coating all the tinware even though I don't intend to ever use the engine the car came with for more then a couple of weeks. Mine has super low compression on one cylinder, so it may not even last a couple of weeks.

That is NOT the temperature sensor. That would be located on cylinder #3 next to the intake runner. That is the thermo-time switch. It's job is to tell the cold start valve (which was on the intake plenum just above this switch) when to turn on and inject additional fuel. This is only used when the engine is cold.
