The orange dots are telling you they have unlockable/upgradable Passives. Also Quick Level Up lets you jump any number of levels at once, while Level Up forces you to do one-by-one.

Good to know, thanks! I'm actually shocked (in a good way) at how little this game holds your hand when it comes to everything.
