I absolutely agree that getting actionable phase, and even magnitude data, in the real world can be very challenging. Often, I have to lower the coherence to nearly zero to have enough of a trace to work with. I also agree that sine sweeps tend to be less disturbing to other people in the venue. Regarding the alignment of subs to mains by a different manufacturer, I feel the critical piece is to make sure the polarity is correct through the crossover region. From there you can proceed to time alignment which, after all, is only going to be "correct" for one position in the venue.
