After seeing Luigi, Mario didn't know if he was actually living outside a hack. So, to prove his own existence, he went after Peach. He had to get any type of reaction out of her, to confirm that they were indeed separate characters within the code of Super Mario 64. Pain was the only form of communication between these two, so the plummer started to choke the princess. However, Peach responded by being kind and showing that she accepted him (even though he is not perfect and suffer from a lot of the same glitches as her). Pain exist, but it can be forgiven. He cries for hurting his partner and the game ends.
