Removal and Installation of an Eaton Fuller Input Shaft

What are key symptoms of a bad input shaft while mated to the clutch? When I come off of the accelerator I feel a kind of thud like something's sliding. It's similar to when the jaws if the 5th wheel are worn and the trailer kingpin has too much play. I'm dreading buying a new transmission but if necessary I will.
