Something similar to this happened in the mission to extract Gabriel from the raiders fortress. The courser spawned close to a position taken by the Brotherhood of Steel and they kept fighting, stopping me from interacting with the courser to start the mission. I couldn't take out the BOS (I was allied to them at that moment and it was three knights in power armor).

For the record, you can kill the generic NPCs of the Brotherhood without pissing off the faction. Save beforehand, but as long as you don’t kill any named NPCs, you can hunt them for sport. As long as you don’t see “you are enemies with the Brotherhood”? You’re golden.
