Actually, in essence, Axetale is a story without a good ending. Essentially, if Flowey wins, and he has a lot of chances to win, then he will simply spread the hunger to other AUs, or at least other timelines, becoming a threat no less than Nightmare Sans’s gang. And even if Flowey loses, they will only remove the risk of the spread of hunger but will not be able to change anything.
