She didn't lose all her memories. She lost fragments. Like Morgan completely forgot Star Wars /Indiana Jones but remembers about Class VII. Same with Sarah. She forgets Alex completely. But she forgets about Chuck only after the blank flashes caused by Quinn's cards. Those are not actual Intersect data overwriting her memories like in the case of her first 40 odd flashes. Those are suppressed memories which eventually comes back. Like the carving on the Door Frame or Irene Demova. Also we don't exactly know what conversations they were having when Chuck was telling their story.

Sounded like never, but it is so sly his voice. I would hope he said, "ever tell him that?" Sarah tells Chuck later in this episode, I Love you" straight up, so it would seem like he said "ever."
