From reading the lines in the bits of comics they used in the episode, they had to actively aim at the atom and hit it in exactly the right way. Wonder Woman said, something along the lines of "if we could hit the atom, my sword could split it, but I can't see it" to which Superman replied, "I can see it" and then they broke the atom by swinging the sword in exactly the right way Which makes a bit of sense, sort of like when you stick your hand in water, your hand pushes the water away, atoms naturally repel each, which would push an atom away before it could be split. The atoms of the material the sword hits are pushed away by the sword's material, unless she perfectly hits an atom right where it needs to be hit EDIT: Also, it's not the the sword is sharp enough to cut atoms, it would have to be thinner than an atom to cut it that way, it's more likely they just hit it hard enough on just the right spot, like fracturing a diamond.
