when i try to press shift-s it gives me cursor options

I am confused, when I hit alt + r to remove rotations it just fucks up the bone structure I just spent time making. I dont understand why you say to do that? I imagined it would be like apply rotation but instead it just completely messes up my bone structure, and now I dont know if I'm missing some important step.
