Yes, you can access the transform (in fact, all you do is just adjust the transform and Slicer updates the transformed image accordingly in real-time). This transform cannot be described by a matrix, because it is a thin-plate spline transform, which is non-linear. You can get the transform as a list of point pairs or as a dense displacement field. If you choose the transform to be a linear transform then you can get it as a 4x4 homogeneous transformation matrix.
