Hm... in the game, Maria had a condition that was slowly killing her, and Gerald was trying to create a cure for it using Shadow. In the movie, though, I don't think that it was ever specified why Maria was with Gerald (though I only saw it once and there was a lot going on). But the constant was that she was incredibly kind and good, and Gerald loved her dearly. Eggman (Ivo Robotnik), on the other hand, is selfish and egotistical. It's likely Gerald felt Eggman was too similar to himself, and the fact that Eggman pushed him into the laser grid probably just served as a reminder that he could trust him only so far. Tl;dr Maria was kind and selfless, while Eggman is narcissistic.
