Gerald is a doctor and a scientist, it could completely be feasible that he cryogenically froze himself after the events that took Maria and got Shadow locked up, and after he thawed out, he woke Shadow using a backdoor code in the prison, allowing Shadow to escape. So it's possible that it's actually Gerald. That's my theory anyway.

I already made my prediction 2 years ago that they're gonna kill Shadow in the end and they're actually making him a real villain wanting to destroy the world with no turning into a good guy (since this is the movie-verse Sonic). I want to add that Shadow might kill Sonic's "father" Tom too and time travel might be involved to reverse it. Plus the movie's rating is supposed to be more mature from the 1st two movies.
