I have a theory for why this theme is more intimidating than the other normal boss themes in the classic sonic games. This is the first time Sonic saw how evil/powerful Eggman could really be (kidnapping all of his animal friends and taking away their free will by turning them into robot slaves). I think Sonic, while confident on the outside, was very intimated by Eggman and was worried that each time he encountered Eggman, he could lose

There's also a theory that the 8-Bit Master System version is actually set just before the 16-Bit Mega Drive version, and retains some of the things that were scrapped from the Mega Drive version of his original back story. It's set on an illustrative island as well whereas this is all removed from the 16-Bit version. I was going to say that this was goofy, but now that I think of it. As the games were developed in the early 90s everyone knew sonic more as a confident hero and so the developers made the bosses more fun and epic than scary
