The Inquisition is entirely dependent on the other branches to do its job and its authority begins and ends at saying something and hoping its orders are followed. That's fine for the rank-and-file, but for generals, planetary governors, and higher, an Inquisitor's authority extends only as far as his or her reputation for being reasonable, effective, and cooperative. A Space Marine, on the other hand, can kill an Inquisitor pretty much on a whim with zero repercussions. Oh, the Inquisition would kick up a stink but wouldn't dare actually try anything without Astartes support. And yes, Celestial Lions, but that's such a stand out scenario that it's downright suspicious.

Though they did work with the Inquisition as well. Like with Uriel Ventris working with the Grey Knights on Sicaris, even after going through trials to make sure they weren't tainted by the Death Quest he had been on. They were hunting the Daemon Engine that had been pulled into reality.
