Here's one. In the flashback mission where Peter gets his job at the Bugle, the building is not located at its regular spot in the Insomniac universe, but instead at the iconic Flatiron Building, just as it was in Sam Rami's Spider-Man movies.

There's One remark that Norman Osborne makes when Harry is taken by the ambulance in the end of the game. "What have you done? What have you done to him!?" Which is also said in the first Spider-Man movie, But instead the roll are switched with Harry and Norman.

The Fisk building that was under construction on the first game is finished. The theory is that Fisk moved all of his business HQs to that building. Selling the Baxter Building to The Fantastic Four.
