I'm honestly of two minds on this whole thing; on one hand Brian tricking Stewie with what I'm sure was a big fear for him being as smart as he is was a rotten thing to do, but on the other? Stewie kinda had this coming to him, let me explain. Stewie delights in lording how much smarter he is over Brian, any chance he gets Stewie goes out of his way to remind Brian how he is Stewie's intellectual inferior. So for Brian tricking Stewie about him losing his intelligence and letting him sweat about it for a few days, it could be just him getting some payback for all the times Stewie demeaned him; there's nothing saying he wouldn't have told Stewie the truth after getting a few chuckles in. Brian had no clue that Stewie would do something so asinine and reckless, altering your gene code is a really dumb idea; and we all know when Stewie gets an idea in his head he won't let it go. So even if Brian had told Stewie the truth, chances are he would've gone through with it 'just to be on the safe side'.
