I can tell when they were working together they were back at semi peace for a bit. Although there were slight tensions in the air they still enjoyed the team up.

These cooperation between Superman and Batman in this game is bitter sweet. I would like to hope that Superman could see reason (and batman, to an extent) and return to sanity, but after the things he's done there really isn't a satisfactory road to redemption in my eyes.

In life, even a person who willfully, knowingly does evil can change, and be redeemed, if that person genuinely pursues it. By contrast, since these are fictional characters with well-established histories, and personalities, we know that most iterations of the Joker are not going to change, and instead will continue to kill, and terrorize until he is properly dealt with. That could be making sure he is, for the remainder of his life, kept locked away, or preferably, Batman encourage the justice system to execute Joker.

He didn’t. The lords of order believed what they were saying. Dr Fate is about order. They felt Brainiac was the best choice. Before he died he was saying that Sups and Bats needed to restore order or the Lords would through Brainiac or someone else.
