The only problem with that would be that Kazuya had nothing to do with T3 and Story mode was strictly centered around Heihachi and Kazuya... I mean they could've done T3 Jin (just customize him without wings and his devil laser and flying moves) VS Ogre/True Ogre

Wrong. JACK-4 NEVER appeared in Tekken 4, he ONLY APPEARED IN TEKKEN-5! Proof: His only appearance was in the Tekken 5 intro, which takes place just after Tekken 4 but before Tekken 5.

Tekken 5's intro is what happened immediately after Jin's ending in Tekken 4. Jin both defeats Heihachi and Kazuya in Honmaru, while transforming into Devil Jin and flying off the temple. Hence why the original Tekken 5 intro had that "Namco Presents" scene, with the hole in the Honmaru temple, and black feathers falling from that hole. Since G-Corp attacked Heihachi and Kazuya just after the end of the King of Iron Fist Tounament, those Jacks were still Jack-4s. Not Jack-5s.
