Their shortcoming was that they served their own endgame the entire time without a strong grasp of what that would look like, and they achieved this through obedience to their Order and manipulation of others. So, no one trusted them but House Corrino depended on them, which created resentment. That resentment (not the distrust) made it easy for Paul and Leto II to marginalize their power and influence until they deemed fit. Contra the T'laxians would existed at the margins already, so there was never a question that they were distrustful but they were never resented.
