I don't remember the exact explanation, but it was something like "her using the spell book allowed her to focus her energy powers to tap into or simulate magic". Basically, it retconned Gwen so that she was actually using her energy powers to imitate magic without knowing it, but the other characters that used magic genuinely had the power to use magic. I'm pretty sure the villains you mentioned even continued making appearances after the retcon.

There was an episode when Ash went back in time and met Kukui’s younger self as a kid and told him all about the Leagues, including the one that Kukui had already announced in the present. This inspired Kukui to not only become the strongest Trainer in the region as the Masked Royal (some wrestler type of Trainer) but to also make the League for Alola when he grew up. Because Ash was actually a student of Kukui in the present, he was literally creating his own teacher as well as the very tournament that he would end up winning and, frankly, the entirety of modern Alolan culture before he himself was even supposed to exist.

For me it was finding out that Iroh from avatar the last Airbender Despite being so kind,passionate and very wise was actually one of the most scariest fire benders to walk this earth that wasn’t the avatar. He was literally nicknamed the dragon of the west, that’s a name that you just don’t give yourself that’s an earned name. Not only can he wield fire with deadly force even if he’s not in his peak but can also lightning bend which at the time only very few fire bender knew about this and fewer were able to control it because it’s was so dangerous to use that it could kill the user or anything and anyone to close to them by accident if they did one thing or movement wrong and he has it down like he’s doing 2x mathematic. He’s 100% a character you don’t ever want to mess with especially in his peak. If you somehow p**s a man like him off, run. Run as fast as you can go and don’t stop and pray your faster then he is. You probably have better chances surviving the Koh than him.

This ultimately creates an alternate timeline where concerned parent groups banned everything fun and creatives. Swing sets were turned into hospital beds. Coloring books were drawn ahead of time and inside the lines. Eventually, children themselves were childproofed and stowed away until adulthood, and who was the leader of all of this? Dr. Doofenshmirtz. On a slightly sillier note, he also renamed everyone Joe so he need not bother remembering names and made everyone wear lab coats. The good news? The bad future Candace realizes her mistake and prevents past future Candace from helping present Candace from busting present Phineas and present Ferb, therefore preventing the bad future from happening.
