Hey, it's cool to find someone else who thinks that they're dead shy guys! I think the Boo Guys add evidence since their shape is so similar to regular Boos (just picture if they could remove the mask and robe at some point). This is important because Mario ghosts tend to keep a shape close to their body (ie. humans in Luigi Mansion, dinosaur and Lakitu Boos in Mario World). The exceptions are the extra-dimensional ghosts of Luigi Mansion 2 and the artificial ghosts painted by Vincent van Gore in the first games. In fact, I'm pretty sure the shy guy ghosts in that game are part of his creations (I think he spawns them during his boss fight). Additionally, if they are Shy Guys, that explains their mannerisms, the relative numbers of Boos and Shy Guys in the baby and adult eras, and why their are so many haunted houses in Dinosaur Land. They don't like eye contact because they are still a little shy, there's few Shy Guys and a lot of Boos in Mario's adulthood because Yoshis killed a LOT of them in the Island and Story games, and there's so many in Dinosaur Land because that's where most Shy Guys died.

In my opinion the ghost houses are probably old castles. In super Mario you usually just leave the castles after taking them over. This would leave the enemies to die, and the castle to deteriorate thus making the boos and the ghost house.

I personally think that what happens when a (insert species here) dies in Mario is they become a ghost. The reason I believe this is because in Luigi's mansion we see that humans become human looking ghosts and in paper Mario: The Thousand Year Door and paper Mario: Color Splash you see ghost toads. These ghosts have unfinished business and that is why they are still in the mortal world. Then the boos themselves are a different story. I believe that the boos were once alive beings that died and when they died became boos instead of ghosts by pledging their elegance to king boo. Anyone who has no unfinished business or doesn't pledge their elegance to king boo then goes to the Overthere or the Underwhere (Super Paper Mario).
