Because they have depth and are trying to overcome some struggle. Here, the black heretic was trying to save the grisha minority from complete genocide. The grisha may have powers, but they were being slaughtered just because of a characteristic they were born with

The Darkling is a cliche villain with obvious motives; he’s pretty boring as antagonists go. More depth could’ve made him interesting.
