Yep she was calling Jim, because they (Chris and NK) needed help with the digging process. Keep in mind, that at 6:16 am was the time that they were headed to the oil field. The whole massacre took place from 2:00 am till 6:00 am, which means at at 6:16 Chris was running short of time to cover his tracks. After the process was complete, that's when they left (from what his dad mentioned in the interview), and that would explain why Nikki clocked out, but did not clocked in for work. However, Chris would remained at the oil site as it was very close to his time to clock in. It also would not surprise me if some of the facts mentioned to the public regarding this very case are inconsistent, along with the timeline of events. Let us not forget, that the police department and the media have a history of covering up things, because there is so much the government wants the public to know in the first place. Speaking of Nk, it's been mentioned that her father is a free mason and also knows some very important people. After all, he was allowed to sit in on one of NK's interviews, which I thought was not allowed for anyone over 18.
