I think the reason that James was so much stronger than Mercer when he first started is because unlike Mercer James still had all his memory and skills and he was a army man Mercer was just on scientist that got cornered killed and then something took his form but then again Mercy did take down a beefed up Army General without any training so maybe it's just a theory

While we actually don't see heller actually using armour, he does make sheilds that are pretty much invincible, being able to withstand tank shells, punches from super soldiers, and just about any ammunition types. The only thing that can actually get past them is Mercer, which just goes to show how strong he really is.

It's more that murcer wanted heller to be better. Murcer gave up on human life but heller didn't so murcer wanted to pass it on to him. Heller didn't care for the title so murcer gave him a reason to care and through the fight losing on purpose so heller had all the power. Murcer just didn't care about anything and saw himself as stagnant.

Alex has an ability James apparently doesn't have. He can create new mutations and refine the virus. James couldn't, he just absorbed what was already there. However, James has an extra-exceptional immune system, similiar to Albert Wesker.

I’m the exact opposite since the gameplay in 2 while losing some of the different abilities and mutations that Alex Mercer had access to in 1 did make a trade off in that what we do get access to is more refined and tightened up as a result. I really hope that now that Microsoft has all but acquired Activision Blizzard aside from moving the closing date a bit down the line in order to let both companies tidy up any unfinished business before Microsoft acquires them, that perhaps we’ll finally get a reboot of the Prototype series with 1 getting some much needed love and care in the gameplay department and 2’s story getting some much needed love and care of its own.

James is a better prototype than Alex. The way his power evolves to adapt are way better than alex in the first. I cannot tell you how many times in the first game i died as alex to ordinary helicopter and gun fire even though i had the upper hand. But with heller his defense and strength goes beyond alex and his evolution is far better no to mention his DNA is basically the antivirus to Alex. Alex stood no chance either way heller was bound to win.
