my theory is that Alex Mercer, or the one that we knew, DID in fact die at the end of the first game. What comes back is a mere fragment of him. Remember, Mercer is long gone after Penn Station; what we have is a mutated Blacklight that thinks its Mercer. After being exposed to the memories of dozens of people and the various corruptive influences of consuming the mutated creatures like Hunters, and then Greene herself, the small pool of blood Alex regenerates from is not Mercer anymore; its a culmination of all of his horrific actions, experiences and memories. Its a fragment of the virus that just happened to pick Mercer's form. The story really drives home how corrupted Mercer has become, how much the virus has consumed of his mind and humanity. He completely forgot about Dana, he now kills for pleasure. This isnt Mercer, its a shadow of what he became.

Considering the fact that Alex Mercer came back from just a cell I think there's plenty of reason to believe that the 2 or 3 sets of arms that Keller ripped off of Mercer are more than enough for him to return for a 3rd game. Or perhaps the 3rd game could involve Keller having to suppress Mercer and it could have 2 possible endings, good ending is Keller finds a way to completely suppress him or get rid of the virus completely. And the bad ending could be Mercer takes full control of Keller's body making it his own allowing him to continue his plans. Either way they need to make a 3rd Prototype

Technically speaking, Mercer in Protoype isn't really Mercer. Alex died at Penn Station, and the Blacklight Virus managed to get inside his wounds. The virus simply revived the body and gained sentience through the fractured memories of a dead man.

It will take over your body if youve passed away during the merging process with blacklight or if you've or youll become one with blacklight if you live through the merging process and its ever evolving attitudes are bestowed to you. For whatever reason, Zeus still stuck by Alex's old identity or rather the alias after P1 dispite knowing he wasnt really Alex. Though he still gets called Zeus in certain instances. Alex wasn't gaining a slightly resistance to bloodtox, he developed an outright immunity to it. The both red and black light mutate to become resistant if not immune to attacks. Like doomsday from DC. It's why they never used it again.

Virus has Alex’s form and core personality but little to none of his memories and more importantly his experiences. Even when he regains memories, its more like him watching a movie than actually experiencing what happened. U could say the virus has Alex’s nature, but not the nurture. And this separation leads them both to do things the other NEVER would. The Virus out right condemns what Alex did in P1. Virus in P1 was very selfless and willing to sacrifice himself. We know real Alex Mercer would never. Bro unleashed zombie apocalypse as a last ditch effort to save himself, knowing full well what would happen. Then by P2, the virus had traveled and got its own experiences and that led it to deciding to wipe out humanity 😂. Even the Alex that selfishly started the outbreak, would have never participated in that. The whole reason he got put in that predicament was because he wanted to stop Gentek human experiments. Alex and the Virus are really just doppelgängers.

One of the things i don't understand about second game is why was mercer staying at a single isolated city instead of trying to infect as many countries as possible. It would be impossible to contain or nuke the virus if he was constantly traveling and spreading the virus. Also what's the point of giving powers to an enemy like heller? Trying to manipulate him will not work since he can always find the truth by consuming the allies of mercer. Dana was also working against alex and he was doing nothing about it.

In this case the virus took the form of Mercer and gets eaten. The game could pick up with Heller finding out the real Alex is alive they could team up and we could play with both characters.

Everyone including me loved Alex Mercer in the first prototype game and was heartbroken when he turned out to be the villain for prototype 2. But it's honestly how it should be Alex Mercer died when he got infected and him saving New York the first time was perhaps the last humanity of Alex left before the virus truly took over. And in prototype 2 we saw that his main intention was to spread the virus, hinting that indeed Alex had become the virus and a viruse's nature is to spread. Prototype is a masterpiece and easily has the potential to become game of the year if they do the third one right. I enjoyed both games and I'm happy to have played this once in a lifetime game.

If you make a prototype 3 video or a video on a potential reboot of prototype. can i say that both options need to have compelling antihero stories? So in the prototype games you can essentially gone on gta style rampages and your not totally a morally good guy in either game. But there are people who claim its just edgy and bland characters. Alex is considered emo and heller as just angry. Id love a story where it keeps the gameplay elements of what makes prototype but improves on the stories and characters to make them compelling antiheros or even anti villains.
