My head Canon is that some of the scientists at Sea mauville former scientists from the Shadow Pokemon project, that can even explain why Lugia/Ho-oh is there

This is just the tip of the iceberg because it actually connect to gen 1, 2 and 4 lore. As we learn in the Sea Mauville files someone else did research and named the energy before. Notice they introduce infinity energy with the warp pad, a Silph Co invention. It connect to the research done in Sinnoh of the energy of pokemon evolution (the same energy researched by team Rocket in gen 2 and team Galactic), in Canalave Library that holds old research on way pokeballs work on pokemon (they curl to defensive position when they hurt, like a ball, talk to Lucian). The same library that holds the research that lead to development of memory disc for silvally (very similar to TMs). The Spiritomb given to Sea Mauville from Sinnoh even pushes that further. There is also Steven research on the soul dew and its infinity energy, he went to Silph Co while doing this research. Everything infinity energy is full to connection to Silph.
